Presiding Officer at Home

Who presides in a home-based sacrament meeting where there is a father who is a high priest and a son who is a member of the stake presidency? Does it matter whose home you are meeting in?

Neither. It is not a sacrament meeting. It is an ordinance being performed under the direction of the Priesthood keys held by the bishop. You might put something with it like a hymn or lesson or discussion but it is not a church meeting.

The stake presidency has keys for the stake administration, it doesn't have any keys in a home.  

I'd argue the father with priesthood of any kind is the one who presides over anything in that home.

Or, the mother in the absence of a father, even if sons hold the AP.   cf. Elder Oaks' talk on this very thing, when his mother presided as head of the home.

My wife is listed in Tools as the Head of Household, so that means she is in charge! Not that she wasn't already!

The HoH thing is due to her being a widow when we got married, and the ward clerk never updated it after I arrived in the family. I haven't bothered him to change it. If it doesn't occur to him (he's my new nephew, btw) than I'm cool with it. It changes nothing in the house one way or the other.
