He hadn't done it before precisely because of what was written on the tablets but then he spends the next four verses justifying it. He totally recognized the contradiction and that's why he had to justify it. The Lord even had to push him further 3 times with the contradiction.

Except he didn't explain it that way. He says he knew from the start that the order was of the Spirit, but that he hadn't sone such a thing before. Surely he knew of previous scriptural examples of the Lord commanding Israel to kill the Lord's (and its) enemies.

Where the purpose of any commandment is to bless and expand the agency of the obedient, none are contradictory to the other. There may be different laws for different blessings, and different commandments arising therefrom, but they must all be obeyed to obtain the blessing based upon its respective law and commandment.
